Ash Lynx is a 17 year old gang leader in New York. He is very smart and very good with a gun. As a young boy, he was taken in by Dino Golzine, a powerful mafia boss who wants to control him and make him his heir. Ash hates Golzine, but he cannot easily escape him.

One night, a dying man hands Ash a small bottle and an address. His last words are "banana fish". Ash wants to know what those words mean and what happened to his brother. He starts to dig into the mystery, even though Golzine warns him not to.
At the same time, Eiji Okumura, a gentle young Japanese man, comes to New York as an assistant to a journalist. They plan to interview members of the city's street gangs. Eiji meets Ash, and the two form a quick and strong bond. The series follows Ash and Eiji as they try to uncover the secret of Banana Fish while dangerous people hunt them down.
